I've noticed that in pretty much every supervillain story I've seen the villain wins on account of being the protagonist. What I'm after is one where they lose, go to prison and then escape again because in super worlds prisons are revolving doors.

I'm also fine with the villain being reformed into a hero.
 
I haven't read it, but from what I understand this is the concept behind Soon I Will Be Invincible.

It's not a superhero comic style universe, but I'd say Death Note essentially qualifies.
