Very spoilery reasons, yes.Commanders and the Nikkes under their command are literal sacrificial pawns. They are only meant to be puffed up in front of media cameras for the sake of propaganda, then tossed into the grinder so the Nikkes can be harvested for parts and/or converted into Heretics (Rapture-aligned Nikkes) by the Raptures. Enikk, the Ark's central governing AI, has a deal struck with Chatterbox, an intelligent Rapture that finds sadistic pleasure in forcing Enikk to periodically make literal human sacrifices to him in exchange for Chatterbox not reporting the Ark's location to the rest of the Rapture forces.
Enikk is also directly responsible for Marian's corruption - she directly admits as much when she's asked by the canon Commander in the game proper, because she randomly picked Marian as that particular day's sacrifice. Bad luck of the draw for both her and the Commander, pretty much.
So, yeah. Commanders aren't meant to be effective. They are only meant to put on a show for the common Ark citizen, then die ignominiously on the front lines being fed to their prison wardens.
And before anyone goes full internet tough guy on Enikk for her decision like SB did: before Chatterbox gets clapped, it's either this arrangement while praying for a miracle to happen, or the complete extinction of the human race, full-stop. There is no choice to make, all things considered.
